Kiting can be hard on knees, but you can reduce the effect by riding boards that have good flex in the tips and not too wide. Two boards I really rate in chop are the Underground FLX 128/132 and Cabrinha Caliber 1.30x40
Riding in winds under 25 knots will help too, even having a specific light wind kite and board combo, so you are riding only when the water is less choppy.
Taking supplements can help if there is structural damage or arthritis, and muscle tone and strength is also very important, as is stretching, especially hamstring stretching.
I avoid riding toeside much and doing rotating tricks/jumps, as I find that these things really hurt when I screw up. (and my doc, who kites said not to)
Failing all that get a knee brace(s) the CTi2 braces are excellent, I use one all the time now makes a huge difference.
